I agree with Orochimaru from Naruto (pedophile much?) and Papillon from Busou Renkin (although his creepiness is mostly amusing). Muraki from Yami no Matsuei was also a good one.

Or what about Hisoka from HunterxHunter? He's a freaky clown, for crying out loud.

Yami Marik's got some issues, what with the veins in his face popping out and the creepy eye gestures he makes during the battle city finals. I definitely would not want to run into that guy in a darkened and deserted back alley.
